About the Git you are true, this was my fault, I had published only a Git for the core application, not for plugins. It should work now.
In any case, this Git is read-only. If you want to send contributions, you should register in the forge (available from here) and send code reviews, or if they are too big, we will see how to do it by private e-mail.
About the fact to change the icons, personnally I have no opinion, in any case as I am not really the owner of the project, I cannot decide. Once you send to me the icons, I will send a copy to my clients and invite them to send their reaction to this web site as well.
About the possibility to make it configurable, yes, I suppose that everybody should agree. But before I can push your patch, I have to check one important point. You may have noticed that when you import the toolbar in another version of OmegaT, some icons are not here: that is because they are not in the toolbar itself, but in a separate plugin. So, I must first ensure that this mechanism - where a separate plugin can push additional icons to the toolbar - is still compatible after your modifications. If it is the case, then I totally agree.
